Check to see if your content is centered. Go to preferences -> user interface -> default content alignment and see if that is checked or unchecked. If it's checked, go back into your prototype, then go to edit -> center content and check to see if all screens are selected as centered.
If all that is checked, then make sure your prototype is within the lines of the canvas - anything to the left or right of the canvas will not appear centered.
