If the prototype device is 'Web', then the screen will be as long as the browser screen, like in a real web site. I see two possible options here. If the problem is the color of the page not going all through the end of it, just select the Screen itself (root node in the Outline panel) and change the background color in properties. Another option is to change the device on the Screen's properties to 'custom'.
