Difference between simulation in software and simulation on website

I have a prototype that when simulated through the JIM software displays different results then when simulated from my Justinmind account online. Some of the content is shifted over to the right. I can't figure out why and it's driving me insane! I've tried to offset the location of the elemets to account for the bug but it never stays the same, if that makes sense. Hopefully my two attachements will clarify (look at the red arrows showing the difference in padding)

Apologies for any inconvenience. We suggest changing simulation browsers, as some browsers can result in slight simulation differences like what you're seeing. You can change simulation browsers by going to Preferences -> default browser -> choose another browser application.

Which browser is fully supported and recommended by JIM?

Besides Safari, all are supported. Unfortunately it's not possible to predict the subtle differences between browsers, so you'll need to test a few to see which works best for you.
